I have a Yamaha DTX532K.
I already added a PCY90T Cymbal to my kit using the extra output on the KP65 Bass Kick.
I recently bought a PCY100 Cymbal that I also wanted to add to my kit. I heard you can use the three toms and split the output (so having 4 additional pads in total).
I bought a Y-cable (1/4" stereo Male to dual 1/4" stereo female) and tried to connect the PCY100 cymbal and Tom 1... but when I hit the PCY100 cymbal, it generates a LOUD tom 1 sound and my actual Tom 1 pad is barely recognizable (but when hit hard enough, produces the tom sound). I tried to go through settings to change the PCY100 cymbal to a splash sound but it changes settings for both the tom pad and the cymbal pad...

Can anyone help me with this?
I doubt its because I got the wrong cable...

Wrong cable.

Should be

MODULE <---- STEREO <---- 2 x MONO <---- 2 x PADS

See manual page 11.

What do you mean by wrong cable? The Y-splitter?

Yup

You say you bought
Y-cable (1/4" stereo Male to dual 1/4" stereo female)

You need
Y-cable (1/4" stereo Male to dual 1/4" MONO female)
